I think there is much more to it then how the throttle connects to the system. I believe it is an entirely different FI system.
Hard to believe a new throttle body was required, sounds like the dealer doesn't know what the problem is and is ready to throw parts at it.

I just burned through 1 liter of Motorex in 150 miles!!!

Strange, a liter every 150 miles (aprox 3 gal gas) which works out to 12:1! You certainly would not need photos of a sight glass to prove your point because you wouldn't be able to see the sight glass through all the smoke. For me something doesn't add up.

For the benefit of others reading I believe Seat Concepts has 2 seat heights available. It depends on what year 690 as to which SC seat equals stock height and if the optional seat is higher or lower then stock. This is explained on the SC website.
The 690 seat pans are a special plastic composite material which is more brittle and difficult to staple, for that reason SC will not mount their foam/cover kit for 690 customers as they have had past issues doing so. As a result they decided to offer complete seats using their own seat pans, I have one and an very pleased.
In my case 2009 690 EnuroR so the optional seat for that year is taller then stock which was perfect for me as I'm 6'3" with bad knees.

Lots of options with Fastway pegs. Currently have Pivotpegs but lean to the Fastway as the pivoting feature is a little odd and wasted on me, an old school old fart.

Yes, I was surprised how loud it is even with an aftermarket muffler the noise is intrusive.

The cover is part of a race/offroad package that used together might make sense but as a 50/50 dualsport it's not for me.

Do I need to run higher air pressure without rim locks for it to be trustworthy?

I think that before anyone can answer this question, it would be helpful to know what pressures you like to run and what type of use.

Most all dirt or mostly dirt bikes come with rimlocks
Some 50/50 bikes have rimlocks
Most all pavement oriented bikes do not come with rimlocks.

So there is no set answer, I have bikes with and bikes w/o rimlocks. On the bikes w/o I try to keep the front at least 18-20 psi and the rear min 16-18 psi. I have had more  issues with the front under braking then the rear under power.

No thoughts on what you are seeing but I don't believe fuel expansion is a problem as the tank is vented.

If you ride National Forest Lands they are required to publish a Motor Vehicle Use Map (MVUM) which are often printed on newsprint with few geographic reference points. More and more these are being converted into Garmin compatible overlays (as well as smart phone) files. The BLM is doing the same but behind others.

Check with your local agency and ask, if not encourage them to move into the current century.

I can't speak to the latest bikes and their settings but the earlier throttle cable bikes "Standard" (3) and "Advanced" (2) make exactly the same power. Only difference is how quick/jukey the throttle is, exactly like installing a G2 throttle cam.

The trail tech will do as you wish, "Advanced" & "Soft"

As I recall the "I" setting is stock and the "II" setting is whatever has been preset as the under seat setting.

I also tried the 3 way switch sold by TrailTech and others (JD Racing, Sicass etc.) and unfortunately it does not allow for stock despite the lables on the switch, which was a deal breaker for me. Only interested in stock and soft.

If you are out of warranty and have a **** seat pan getting the Seat Concepts complete seat is a no brainer. Better seat and 2 height options.
SC won't recover the stock pan do to type of material (brittle, often cracks when restapled).
